How to Pay Superannuation in Xero

How to register for, submit, and authorise superannuation payments in Xero Payroll using the integrated clearing house.

Xero Payroll integrates with a super clearing house so you can pay employee super contributions in just a few clicks — no more manual bank transfers to individual funds.

1. Navigate to Superannuation

Go to Payroll and select Superannuation.

2. Register for Super Payments

Click Get started to begin the registration process:

  1. Review your organisation details (pulled from your organisation settings).
  2. Select the authorizer who will approve super payments — payroll administrators in your organisation appear in this dropdown.
  3. Enter the authorizer's phone number, then click Next.
  4. Select the bank account to be used for direct debits of super payments.
  5. Read and accept the terms and conditions, tick the disclaimer, then click Register.

You'll receive a confirmation email once registration is complete.

3. Create a Super Payment

Click Add super payment and select the lines you want to pay from the list of posted pay runs. Filter by:

  • Employee
  • Super fund
  • Employee group
  • Due dates

When ready, click Submit for approval.

4. The Authorisation Process

The payment batch shows as Pending approval. The nominated authorizer will receive:

  • A text message from Xero containing an authorisation code (valid for 24 hours)
  • An email notifying them a payment requires approval

The authorizer must log in with their own Xero credentials, then:

  1. Find the payment batch marked as pending approval.
  2. Review the payment list.
  3. Click Approve, enter the authorisation code, and click Approve and submit.

5. How Payments Are Processed

Once authorised, the payment details are sent to Xero's third-party super clearing house, which:

  • Direct debits the total amount from your nominated bank account
  • Distributes contributions to each employee's super fund

6. Reconcile the Payments

After payments are made, reconcile the bank statement lines in Xero to the superannuation payable liability account to keep your accounts balanced.
